Icloud backup interaction when booting from a osx superduper clone

hi,
If I boot from a Sierra superduper clone on a external ssd drive in the futur, I will have less photos on my clone than the amount of photos on my icloud (time will have passed and new photos will be on the icloud),
is Icloud going tu suppose I deleted these missing images from my clone and reflect that on the icloud and delete the extra photos from the icloud ?

I believe it will be the opposite. iCloud ensures that all photos are synced across devices from all devices. Just like your iPhone takes a picture, and I'm assuming you are using either iCloud Photo Library or My Photo Stream, then the new photos from your iPhone should sync to both the clone and the internal drive.
This also assumes that all devices (including the clone) are signed into the same iCloud account and sync services.

Ok thanks for the reply, ok cool, thats the way i want it to work in this scenario.
I have a bit of trouble to grasp the sync, that seems to be a mirroring of files, is it correct theres no way to tweak the sync in any kind of way?

Depends on the specifics that "tweak' is referring to.

For example in freefilesync i can see four options two ways/ mirror /update /personalize.
that sort of adjustment.
